If by that you mean running indicators there is no way I can see to turn them on/off or select a style in the current beta. For that you need to load 1.9, make the changes then reload 2.0.
Thanks for the suggestion, but when I tried, they didn't even show up in 1.9 which is pretty odd since I was using 1.9 very successfully for the last couple of months. I even tried uninstalling both, reinstalling 1.9, and then upgrading to 2.0 Beta without success. Do you think uninstalling both, deleting files left after uninstall, and cleaning/repairing the registry would help?
Is there any way to get both system tray icons and my open programs to show up in the dock on a zoomer dock?

Looks like you're right there, but I just got around that by making a very small zoomer dock that just has the system tray icons on it. I don't know why I didn't think to try that before. Ironically though, it's pulled up another small issue by using that workaround. If a program starts in system tray before objectdock it doesn't always show up on the dock I have specified for system tray icons. My AV, FW, WiFi, battery, and most other programs have no issues but programs like Cisco's Clean Access Agent (for my university's network) won't show up unless I delay them 30 seconds.
I would simply delay all programs by 30 seconds if that alone would fix the problem, but I can't delay my Synaptics touchpad for some reason. Any tips on either delaying Synaptics or on how to get it to show up regardless? I'm obviously on a laptop and depending on the class/lab I'm in I use my USB mouse, my touchpad or a combination of both, so turning the touchpad on and off is something I have to do on a surprisingly regular basis. (There's a hotkey for it on my computer, but it doesn't seem to be working even with the newest drivers)
Another problem I'm sure has already been listed is objectdocks inability to launch a 64bit program. Any workarounds found for that?
Oh, and not an issue with objectdock per say, but when I first tried to install it with my COMODO FW/Defense+ enabled my computer would freak and freeze. It would resolve itself after 120 seconds, which is how long I've got COMODO set to show alerts, but it was just an unusual occurrence since I've never had COMODO freeze during an installation before.
Just had to disable it for the installation, re-enable it after, and tell it that objectdock was an allowable program and I've been good since. Hope that helps anyone if they run into a similar problem.
